Any difference between 2 backup methods by using built-in tools?

Is there any difference between 2 backup methods by using built-in tools?

I used two built-in tools to backup Office Project Server 2007

the one is Back up Project Server 2007 Farm by using Central Administration

the other is Back up Project Server 2007 Farm by using the Stsadm
command-line tool

with nothing has been changed in the whole processes, I found that the
backup data of the two methods had many differences.

By using UE to compare the .bak files under the 2 backup file folders, it
seems every 2 binary file with same name are different

Is there any one know the reason?

Can I consider that the 2 methods are same?
