Applying appropriate signature for multiple accounts

In Entourage 2008 I have got 2 accounts set up, a POP account and an
Exchange account.

Each account has different signatures naturally, but when replying to
messages from the POP account it still defaults to sending from the Exchange
account.

Does Entourage not have a way to reply to an email automatically using the
account it was sent to?

It seems pretty standard to me and has always been a feature in any other
email client I have used in the past.

When you go to tools and click on accounts you see all your acounts listed.
Edit each account and in the options tab you can set a default signature for
each account.

Yes -but when replying to an incoming message, Entourage does reply using
the account the mail was sent to - it just defaults to sending from the
default account each time.

Adam's suggestion should fix your problem. In addition, you might want to
