I contacted Microsoft and thought I would share the problem and solution:
Problem - When you Publish files from the Project 2003 client, you are not able to see any of those changes in PWA.
Environment - Project Server 2003 SP2 Standalone Installation on Windows Server 2003 Standard SP1
Root Cause (if known) - Issue was created when the Project 2007 Client was installed on the Project Server 2003 machine - some of the connection .dll's or other critical Project Server 2003 files were replaced by the Project 2007 files.
Resolution - Initially, we checked the ViewDrop folder for a few things. First we verified that it was empty. Next we went into Services and stopped the Project Server Views Notification Service temporarily. After disabling the Service, we checked the ViewDrop folder for .xml files - they were present. We restarted the Service and the files were cleared automatically. This confirmed that everything was functioning properly there.
After asking about recent updates/changes, you mentioned that you had tried installing the Project 2007 Client prior, but it didn't seem to successfully install so you removed it right away. The changes appeared after that. I explained that when the 2007 Client was installed, that would break the Project Server 2003 setup, replacing necessary 2003 connection files with the 2007 files.
In hopes of avoiding a reinstall, we tried applying the SP3 to SQL, Project, then WSS. Did not work, so we proceeded with a reinstall. After reinstalling, pointing it to the old Databases and SharePoint sites, the changes Published from the Project 2003 Client appeared in PWA. After you checked a few things to verify everything was working properly, we noticed the Resources weren't appearing in the Resource Center. There was an error stating there were too many or a connection issue with the DSN. I asked that you reapply the Project Server SP3 since the new install. The Resources populated fine now. Since we updated the SQL and WSS to SP3, we needed to update the Project Server to SP3 so that it could "communicate" properly with the other components.
Next the Issues were not appearing. We resolved that by going into PWA > Admin > Manage Windows SharePoint Services > and chose Manage SharePoint sites. Since the links to the sites were automatically removed, we recreated them and the Issues appeared successfully after that.

Changes made to project schedules via Project Professional are no longer appearing in PWA? I am not receiving any errors while publishing. View Notification Service is started. No problems with ViewDrop. No spooler errors. I am also able to publish new projects on the server, however, when I open it via PWA I get a message saying it was not published.
