I am setting up a friend's document in Word 2000 as a booklet (mirrored
margins), formatting it from beginning to end as a finished product. He
uses ClickBook and says that when he imports a Word document, ClickBook
automatically formats it and he simply prints it.

This sounds oversimplified to me. Could I get a quick description of what
ClickBook can do for Word, please?

And what would happen to my document in this case?

Clickbook is a form of printer driver that will output Word (or any other)
documents into a wide range of booklet type formats that Word by itself is
unable to manage. It does not affect the document in any way. Clickbook is
very effective, but expensive and the company (Blue Squirrel) that produces
it, thinks it endearing to bombard its customers' mail boxes with junk mail.

Clickbook effectively post processes to shrink the document to fit the
user's choice from a variety of layouts. It can be quite fiddly to get the
exact results required, but has an impressive range of options to provide
margins etc. Why not download the demo and see for yourself?
