Is it possible to seperate a 2 colour job in Word, or even PDF it and
seperate it as a 2 colour rather than CMYK?

No. Sorry. Word will not do colour separations. At all.

You can save it as PDF, and then open it in a professional design
program like Adobe Illustrator and tweak the whole thing, but you'd be
much better off recreating it from scratch in a program designed for
professional printing.
Most printers shudder when they get Word docs.
