I've been trying to use
http://office.microsoft.com/en-us/infopath/HP101483281033.aspx as a reference
for opening up a target template using /InputParameters. The article shows
examples with and without a ? after the /InputParameters switch, but neither
seem to work - can someone assist?

Are you using InfoPath 2007? It is a new feature in InfoPath 2007, so not
available in InfoPath 2003. And have you also seen this blog post?
