Controling stencil/master icons

How can I control the icon that is used used in a stencil. For example, the
icon used with Basic Shapes "rectangle" has a small "4" inside it to
indicate 4-sides (which is not part of the drawing iteself). How can I add
these details to the icon that is displayed with my own stencils and master
shapes?

You can have any icon you like, I'll assume here that you are creating your own stencil:
1. put the stencil into edit mode
2. select the master you wish to change
3. right-click it and select Edit Master -> Master Properties
4. ensure Generate icon automatically .. is turned off, select OK
5. again, right click the shape Edit Master -> Edit Icon Image
and you are now in icon edit mode.

Is there any specific way to control what order the shapes show up in? They
seem to be simply in the order they were first created but can this be
controled?

I am not really sure what you are asking however if you are referring to the
order in which the Organization Charting Solution places shapes on the page
it occurs at random. There is no setting in Visio to help users control the
order in which shapes are placed on the page.

The question has to do with stencil creation and how new master objects are
ordered there. It seems to be be limited to "first come first shown" as the
only ordering used.

Yes, they are normally in the order they were created, however, open the stencil for edit,
then just drag 'n' drop into the order you want.
