Not AFAIK. The super/subscript sizes are scaled to the font size, so
choosing a bigger font size may help.
But, assuming you don't want to do that, the *real* answer is to use
styles. Create a character style each for superscript and subscript,
and use the styles, rather than direct formatting for
super/subscripts. In your style definition, you can set the font to
a larger size. If you're not familiar with setting up styles (and
you really should be - otherwise stick to TextEdit), here's how I
would proceed.
Select the text you want to superscript. Choose Format/Style..., and
in the Style dialog, click New.
In the New Style dialog, Give the style a name (like "superscript"),
and choose Character for the Style Type. Base it on the Default
Paragraph Font. Then choose Font from the Format dropdown, choose
the size you want and check the superscript checkbox). Click OK, OK,
and Apply. Give it a shortcut key if you wish
Do the same for subscript.
Now, instead of using Format/Font/Superscript, apply the superscript
style.
