I was playing with inserting documents and links, and deleted all that was on
the page. However, I looked at the Notebook structure (again, just trying to
understand how this thing works) and noticed that the document I had been
testing was still in there.

Is this a fluke, or is this a bug of some sort (namely, that the program
retains files even though I see no trace of link or name to it in my pages?

Yes, deleting the link in OneNote does not delete the file from the
filesystem.

No, I mean I only inserted a link, and it was to the place on my hard drive
(not the notebook structure). Then when I got rid of everything, there were
two copies of the file...one in the notebook structure, and one in the
original place.

If you try to insert a file in OneNote, the "Insert File Options" dialog box
pops up asking you to specify how you want to insert the file. You must have
done a "Copy the file into my notebook and insert a link to it", which when
selected will make a copy of the file in the notebook structure.

And the deletion behavior is expected. Once a link to a file is created,
OneNote doesn't keep track of whether you have anything pointing to it or
not. This is like creating a shortcut to a file and deleting the shortcut.
