eliminate duplicates in the column

I can not generate an organization chart from the data in excel, because the
record in "name" column is not unique in the excel. Is any way to disable
this? because we have a lot of people who belong to 2 or more departments and
need report to different manager at the same time.

Use a UniqueId for each person.

Visio's Orgchart wizard does not report multiple reporting lines, though you
can add reporting lines after the drawing is created (which will be lost
when the drawing is refreshed.). Having multiple appearance of an individual
is one way to work around this, but it causes other issues. The drawing
would seem to indicate more employees than really exist. It would not truly
reflect an individuals reporting structure.

The UniqueId does not have to show and it can be an employee number with a
department prefix.
