Endnote Numbering and Compare Documents

I have a query about endnote numbering and the Compare Documents
function on Word X for Mac. Some background: I do not use track
changes as I edit. I wait until I have finished all edits, and then I
compare the original, or "old" document, to the edited, or "new"
document.

My problem is this: If I move an endnote from mid-way through a
sentence to the end of a sentence, the numbering on all subsequent
endnotes is incorrect in the comparison document.* The comparison
document shows both the old location of the note, in mid-sentence, and
the new location of the note, at the end of the sentence. The note
number in the old location is crossed out, but it still counts. For
example, the old note location will show a crossed out number 1, and
the new note location, which references the same note, will show a
number 2.

Sorry this is so confusing. Thank you in advance for any advice you
can offer!

*When all changes are accepted, this problem is gone, but I need the
comparison document to be correct!
