In each plan you need to change options setting for the calendar to
match your calendar definition (and then set to default for future
plans, and also in any templates you create).

Are you using 2003 or 2007. In either case have you tried entering
your update in hours e.g. 9h?

There is an issue in the display of the progress column on My Task
when you are using a non-standard calendar.
Local setting are not controlled by the enterprise global (or
calendar) and the default MSP settings are 8 hours per day and 40
hours per week.
You must change these to 9 and 45 in each existing plan, and set
default (gobal mpt) to these values (which I think you have done).
If you create a 5 day task in these plans and assign a resource at
100% the work column will display 45 hours (assuming your option
setting is to dsiplay work in hours - default). When you publish this
task My Task view will display work of 5d. If you enter Actual Work
of 1d. The progress column (with my settings and all hotfixes
applied) displays 1.125d of 5.625d (20%) - clearly a little confusing.

My approach which avoids this situation is to display work in hours
and to include the Actual Work column rather than the Progress column
on My Task page.

On my task page use Site Actions | Edit page - edit |Modify Shared web
part - in Project Web Access section change Work format to hours. Take
care to exit the page correctly (do not click X - select Exit edit
mode). Progress will now display 9h of 45h (20%).

Hope this helps
