Files Management problem

I save files in certain folders. Later, when trying to reopen, I go to the location when they should be and they are not listed where I put them, ie, My documents/Project Name/Project folder. If I search for them, they are still there with the same path that I used to save them initially. This doesn't happen every time, but it does happen frequently.

Windows does strange things like this all the time! When this happens to me,
I back up my data, format my hard drive and reload everything.

This is a stretch, but have you checked the attributes for the "missing"
files? If they are set to "hidden" and your computer is not configured to
"show all files" then you will not be able to see them. Although, it is
strange that you can view them in a search window but not by browsing to the
folder in Windows Explorer.
