heppublisher ask to delete files in root directory

I am trying to maintain my charitable groups website. I can bring it down
from the host and make the changes but when I try to send the changed page
back up. It wants to delete files from the root directory. At that point I
cancel the publish.

Unless you are publishing in FP between both sites FP will not recognize changes you are making and will try to delete unmatched
files
Open your remote online site, publish ALL to your PC, and then edit & publish changes back to your remote site
