You log into Project Server as an admin click "Admin" and then select (I'm trying to remember this off the top of my head, but it's something like -- "Manage Users and Groups". On that screen you can either create a new account and select project authentication. Or you can select an existing user, click Modify, and change them from windows account to project authentication and then select "change password" to set the password.
