How do you get rid of unsubmitted time sheet notification

We have a number of resources that are no longer with the company but the
system still reports taht they have not submitted time sheets.

I have made them inactive, re-assigned the tasks and for each task/resource
I have put in an assignment finish date.

What am iI missing?

The exact approach will depend on your RBS and permisions configuration, but
if you make sure that no one has permission to approve that resource's
timesheet, then no one will see the message.

The fact there are ongoing missing timesheet messages indicates the resources
are assigned to unfinished work. I would suggest you use the assignment view
(Resources/Action menu) to identify which projects they are assigned to. Open
the projects and change their status to proposed. This will remove the
timesheet issue. The previous suggestion will not hide the issue from the
Administrator.
