Your first mistake is allowing the publishing of non-enterprise projects
into your Project Server instance. I would strongly recommend that you
reverse this action by navigating in PWA to Admin - Server configuration,
selecting the "Allow only enterprise projects to be published to this
server" option, and then clicking the Save Changes button. This will
prevent your current problem in the future.
To delete the non-enterprise project from PWA, navigate to Admin - Clean up
Project Server database. Select the "Projects and To-Do Lists" option, and
select the "Delete the SharePoint team web site for the specified project"
option, select the project in question and then click the Delete button.
