how to organise the refernces as per vancouver system in a thesis

any templates or any tools to organise the reference articles in the refernce
section at the end of the medical thesis

Word allows you to use footnotes (end of page)
and/or endnotes (end of document). Go into Word help and search for the word
endnote. Plenty of info there, including how to convert one into the other.
