Huge empty database after rebuild

This is a critical problem for me and my security engineers. We are all having a similar problem. We migrated from Windows to Macs because of the native UNIX environment necessary for security.
We all have huge email databases [1-2GB] with a lot of security information in them. We archive everything to Exchange public folders so that part is not lost, but our working client files keep disappearing.

I know I said we use POP but we are using this because our Cisco VPN device is being replaced under warranty and we need to keep working so we set up POP access. We'll connect to email via POP3 and it will download all of the email, then Entourage quits and it will not connect again. It then proceeds to crash regularly and suggests a rebuild. We do a rebuild and then the database is either completely empty; no folders, email, contacts, rules, etc or only a few things are there but the size is huge [4-9GB].
I kn ow there are not a lot of MAC virus issues but because it is office and our clients expect us to use AV we have Symantec installed and scans bring up nothing so I am certain it is a MAC problem.
We do regular compacts and store the individual db's on a SAN and we have used month old databases post rebuild to get the data back with the same result.

Ultimately, I need to know if this can be fixed, and if not can I move all of the data in existing databases to another email client like MAC mail or move the Entourage folders back to Outlook running on VMWare on the MAC? At least with Outlook I can setup separate database files [.pst] for each client, mailing list [securityfocus, it toolbox, etc.]

Diane, you've been a great help in the past and I'm hoping that you and the list can provide me with some good information before we start losing business. [BTW, we are currently using webmail....]
