Importing data (site map) and classes of objects

I was wondering if any visio gurus could point me in the right direction to
solve my visio problem....

I've taken over maintenance on a large poorly written ASP intranet/website
with thousands of files and I've been trying to make a map of the code in
VISIO. Basicly I want to draw the folder tree and files within in visually
useful tree type diagram and then show links between files. The site is far
too complicated to do by hand so I need to import data or scan a directory
tree for links.

I can draw the files and folders in a heirarchy without links or the
files/folders and links without a heirarchical layout but not both from my
experimentation.

Here's what I've tried:

1) Using the web site map functionality of visio hasn't drawn a useful map
for me (assuming I'm using it correctly)... not a very useful visual
presentation.
2)I've made a database of all the files, all folders, and their
relationship between other folders and other files, and links between
files. I prepared this data for import with the "import flowchart data
wizard" macro but as soon as I try to arrange the files and folders in a
heirarchy it treats links between files and folders the same as links
between files and that visual heirarchy is lost (making a huge mess
visually).

So, I was wondering is there some other way to accomplish what I'm trying
to do (layout files and folders in a tree with links overlayed on this
structure)? Is it possible to import data like the flowchart macro but in a
way that would let me layout shapes only with regard to the files/folders
and not links? I have a feeling I could study VISIO for months before
understanding if I could do this at all or not.
