I used my index page as a redirect page so my entire site would be HTTPS
trying to help my customer's feel more secure on my e-commerce site. The site
is seperate from the shopping cart but figured showing the SSL on all page
would
improve sales.
My question is by doing this, creating a home page that is not the index
page, is this having an effect on my ability to be indexed by search engines.

It could be, yes. SE's don't like page redirects like that. By 'page
redirect', I mean when you load page A, which then redirects to page B.

I can't really think of a good reason to make your entire site run from the
SSL.
