Issue with permissions in sp's document libraries

Hi! This is my scenario. Web server onto is installed WSS 3.0 and
Project Server 2007. I have many windows' user who have access to pwa
site.

Also there is a document library under pwa site (http://servername/pwa/
documentlibrary) that has some of the above users who have different
access. The problem is that one: when I edit something (properties or
permissions) about a user that also have access to this document
library, from Manage Users in Project Web Access, after the changes
the doc lib access permission for this user magically disappears! Why?

The permissions for the public library and the project workspaces are
controlled by the system and based on your security group and role in each
project. If you want to create permissions that won't be overwritten by the
Project sync process, you need to create new security groups in SharePoint,
that Project Server doesn't touch.
