Generally speaking, the JRE (Java Runtime Edition) [1] is the Java
'interpreter' that has been installed on your maching which is required
to run software written in Java. Both Java and .NET function very
similarly in this regard.

When we need or want to run Java on a machine we must install
JRE and when we need or want to run .NET applications on our
machine we must intall the .NET Framework.

What should you do with the JREt? Leave it alone but do use it to
determine how to configure it to function transparently. It is safe to
use Windows Uninstall to uninstall the JRE but doing so will not
allow you to run any Java programs.

It's popping up to tell you there's an error in the scripting in a page you're viewing in your
browser.
It doesn't mean anything is wrong with your machine, or "your" website. ( unless it's your site
you're viewing )
You can disable it in IE >Tools > Options > Advanced by unchecking "Java Console Enabled" clicking
Apply and OK and then rebooting the computer.
