You are right, They depend on the color of the bar that they are drawn from.
There is a workaround however. It requires that you create a duplicate bar
style for the bars and set that color to the color you want the bars to be.
You then set the first instance of the style to the color you want the link
to be.
So for example you want link lines to be red and tasks to be black.
Go to format barstyles and set the first barstyle to be a red bar.
Then create another barstyle which has the same parameters (show for Normal
tasks, starts at start etc.) and set the color of that to black.
The black barstyle will hide the red (later styles in the list are drawn
over earlier styles) and the links will maintain the color of the first
style.
