I just spotted something - if I drag a doc in to onenote it moves the file
to my notes folder. BUT if I delete the file from onenote the file seems to
remain in the folder.

Am I doing something wrong or is that normal ? easy enough to delete but if
there was an automatic delete it would be even better.

What you've seen is normal operation - after OneNote copies the file into
your "My Notebook" hierarchy, no further operations are performed by
OneNote.

I'd agree that better file handling and/or an automated delete would be
an improved option.

Keep your files in a central location outside of OneNote, and choose the
option of inserting links only when you drag and drop a file onto a page.
Keeping the structure of the files separate from that of OneNote will
help to ensure that the links in OneNote always stay correct and that
there is no additional file management needed.
