Links between PWA permissions and Project Server permissions

Hi!

On PS 2007 can someone explain to me the difference and relationship between:

1) Permissions at Site Actions/Site Settings/Advanced permissions, and
2) Permissions at Server Settings/Security permissions

And also the impact change one of them has in the other.

I want everyone at the company to have the same permissions with respect to
PWA site (1), but different category and global permissions (2), but it seems
that if I change (2) it will change automatically (1).

The difference is that you should not be making changes to security settings
under Site Actions. This is kind of an end run around Project Server
security and could have significant negative consequences if you start
mucking with these. Let Project Server handle its own security.Work from
Server Settings on the PWA menu.

I would happily let those security seeting alone if I didn't suspect that
users are automatically getting permissions at (Site Actions/Site
Settings/Advanced permissions) to change PWA site with consequences to
everyone in the company.

Can you please help me on understanding this?
