Migrated sites not in main site collection

After migrating from SharePoint/ProjectServer 2003 to 2007, the main portal
site no longer exists, but all of the SharePoint and Project sites do.

We recreated the root site collection, but none of the sites are attached to
it, so they don't show up in the site directory.

Does anyone know how to remedy this problem and attach all of the sites to
the root site collection? The sites are attached to the main site collection
in our 2003 instance. Thanks for any input on how to resolve this issue.
