my windows programs are in the wrong format

i need help in the correct start up format to use.i have windows 98, when my computer boots up i am in the ms-dos mode which makes everthing blurry it also caused problems with my devices,like-graphic controllers,bios,or something to the effect that my drives A,E,F are running in the ms-dos compatibility mode. What to do?
