new mail rules in 2008 not working

I had installed office 2008, and it even imported my rules properly, and they all worked after I did the "reattach to folder" trick.

Then I installed the 12.0.1 update, which broke hyperlinks in Excel for me. Mission critical, so I needed to downgrade back to 12.0.0. The only way to do this was to delete Office and reinstall off my cd.

Once I had done that, I went to Entourage, which would not open because it said my Rules were corrupt. I tried rebuilding the database, it found errors somewhere and supposedly fixed them, still wouldnt open cause of Rules. I deleted the Rules database file, opened Entourage and had all my mail, projects, calendar yadda, fine.

So, I had to rebuild 100 rules by hand. 2 hours of that and I now have all my old rules back, HOWVER, they are not all working! Some work, some don't.

The ones that don't aren't filtering the mail when it comes in properly. When I run "Apply all rules" they still don't do anything. If I select the message (or a group of msgs) and run the specific rule its supposed to be applying during "All" or when email comes in, it works. What can I do to get "All" and the filters on in-bound to work properly?
