You don't say which version of Word, but Numbering is unpredictable and
bug-ridden whatever.
First stop is to set up numbering using styles, as explained in

You'll also need to decide what method to use to restart numbering for the
independent lists. See

If you set the styles up correctly in your template, you should find that
you will be able to update styles in attached documents using Tools >
Templates and Add-ins. Do not leave the 'Automatically update document
styles' box checked , however - this is the most likely cause of your
Irritating Problem No. 2. Or you may find that the Organizer works better
for you (copying three times).
Problem No 3 might indicate that you have some styles set to 'Automatically
Update', though I suspect it is more likely just another manifestation of
the problems of reapplying a template.
Sometimes you will find that you need to use Ctrl-Q to reset paragraph
formatting to style on bullets and numbers - Word insists on reapplying the
list formatting as 'direct formatting' in some situations.
