One Note 2007 should disappear from the task bar when minimized.

Unlike One Note 2003, the new beta version of one note, 2007 does not
disappear from the Task menu when you minimize the program. I thought this
was good idea as it created room for other programs minimzed window to be
there, and also it allowed a much speedier opening time, as the program was
not shut down.

Hi Dan,

If you close OneNote instead of minimizing it, you will only get it as a
tray icon. As best as my recollection serves me, OneNote 2003 didn't
minimize itself either into a tray icon, but rather stayed in the task
bar unless closed. The icon in the tray is actually not OneNote itself,
but rather the OneNote 2007 QuickLaunch icon.
