I am a little confused. Does the Modeler actually change the project plan or
do the modifications only exist in the modeler view? If it does not impact
the actual projects, then why does Microsoft recommend that you do not use
the modeler on projects that have actuals recorded?

The Portfolio Modeler doesn't change the project plans !
