I need each section of a manual to be a separate document. So I reset the
number of the Heading 1 at the start of each document, and the lower-level
headings pick it up correctly, except when I reopen the file, it has reset
back to 1. How do I reset the number so that it lasts? Thanks.

Are you updating the document styles from the template? Note that (for
style-based numbering) this includes the numbering options. In order to
preserve the "Start at" setting(s), you must clear the "Automatically update
document styles" option in the Templates and Add-Ins dialog box for each
document.

I did have that box unchecked when setting the number at the style level. But
I wish this didn't need to be at the style level, but only at the paragraph
level. In other words, make *this* paragraph number 4, not the style. Anyway,
re-opening the document is re-imposing the template and losing those settings.
Can you think of any other mechanism besides the "automatic update" that's
doing this? Thanks.

No, if "Automatically update..." is cleared, templates should not be able to
modify the documents. You could try setting up the numbered lists again,
preferably as explained at
http://www.shaunakelly.com/word/numbering/OutlineNumbering.html. You may
also want to check if macros, for example in an add-in, could be affecting
the numbering. Beyond that, I have no more suggestions.
