Project Server 2007 Project Sites List in SharePoint

We have just migrated from Project Server 2003 > 2007.

However, if you go into SharePoint, you can access a "Sites" list that lists
all of the project sites if you select the correct view. This view has a
"Portfolio" column, but the portfolios listed are incorrect. Many of them
have old portfolios that were deleted months ago when we were on the 2003
version. These don't update when you publish the project, and they are "read
only" if I try to edit the list items in SharePoint. So how do I update the
portfolios?

I will post in the SharePoint group as well since this applies to both.
