Chak, that method does not work properly. I would advise you to change it.
as per my earlier message, you will have problems with linking to your site
if you do it that way.

Do you mean, we have to create the workspace template only from new
site on WSS central administration? I agree, it's an recommended way.
But you can also create workspace template from existing site, but you
have to remove the link(URL) from project and WSS site prior to
create the site template. It should work. Some times, PMO
organizatons will adopt one of the existing strategic project site as
template. In this scenario, you have to use existing site. As per
your theory, we have to recreate the entire site structure on fresh
site. You no need to do this rework, you can create the site template
from existing site.
I agree, Microsoft not included this scenario on their documentation.

But it's possible to create the template this way. I verified this
process and it's working fine for me. Microsoft always recommend best
practices and more safer process. They do not want some non technical
expert will go beyond out of box functionality, so there is always
chances of corrupt database.
(Who ever works on MS Project Server 2003, they know we can create the
new project workspace based on existing site, we no need to remove the
link. It always works. But if you see documentation, you see only the
option that you have to create the template only from central site
admin page.)
If you ask me, I always say, you should follow micorsoft guidelines.
The one thing we should keep in mind, extended new workspace template
works on creating new sites/workspaces for new projects. It's not
possible to modify the existing sites also not possible to link with
existing projects.
