PWA and Sharepoint

I've installed MS Project 2003, PWA, and Sharepoint. We are wanting to start
using SharePoint for other documents besides what gets loaded through PWA.
My initial question is concerning "Site Group Membership" in SharePoint.
Besides the standard site groups of Reader, Contributor, etc, I also have
Project Manager, Reader, Team Member and Web Admin all with (Microsoft Office
Project Server) after them.

If an individual is a member of the Project Manager sites does that only
apply to documents that were loaded via PWA? If none of the standard site
group items are turned on, what authorization does this individual have when
he signs directly into SharePoint? Do I need to change the setting here to
show this individual has full capibilities when it comes to documents loaded
through PWA but only Read capibilities when signing directly into SharePoint?

Can you just create a new virtual IIS server for SharePoint and extend it?
That should keep Project's SharePoint separate from SharePoint's Sharepoint.
