I am looking at possibly deploying Project server in my organisation. Is
there any reference material available that explains how different RAG status
rules can be applied at different levels in the reporting heirachy eg Project
to Workstream to Programme to Portfolio? Also how can it be set up so that
Programme Managers can review their project manager's data and add notes at
programme level before the information is published ie made available to be
viewed by Portfolio Management?

RAG can only be defined "out of the box" at the task and project levels.
Within a plan, the RAG will aggregate to any level of hierarchy. To propagate
the RAG at the programme level you will have to develop your own reporting.

The tail end of your question infers that the programme owner will review
the RAG at the project plan level, so this is easily accomodated without any
custom code by using Enterprise Task and Project numbers, dates, duration
etc..
