random header sizing problems

I am attempting to format my thesis. When I went to the
header/footer to insert page numbers in the footer area,
something went wrong with the header. On the 2nd, 4th,
76th and 89th pages, the header is 3 inches long and
pushes the text down. I have tried correcting this in
page setup under the header/footer menu, under page set
up, etc. etc. If I resent margins in a menu or manually
attempt to lift the bottom edge of the header up, it just
drops back to 3 inches again. Now that this has happened
in one document it is randomly happening when I attempt to
start a new document and I have no idea where it came from
or how to get rid of it. PLEASE advise!

On the Layout tab of Page Setup, make sure that the vertical alignment is
set to Top and not Center.
