Rules on secondary in-boxes

I have my msn mail hooked up to my Outlook via the Outlook connector.

Is there a way to get rules to work on that inbox automatically?

The only thing I have found so far that helps is to manually run the rules
on my msn inbox. THIS IS A BIG NUISCANCE! You have to manually select every
rule you want to apply, one by one. There is no way to select all rules (I
have hundreds of rules).

Is there something I am missing? Is there a better way to deal with this?

Rules only run on pop and exchange mail, not imap and hotmail.

Are you moving the items to new folders in hotmail? if so, create rules
online for the acct.
