Saving / Publishing Project To 2003 Server Causes Problems

I have a relatively complex project which we have been using and updating for
some time before getting ProjectServer2003 up and running. Eventually we
saved the current version to the server and published all info. The project
that we see on the web page is a mess. Viewing from the server, it has been
modified in several ways:
1. Some of the task ordering has changed, such that the dependency lines
are spagettied all over the place.
2. Some of the dates have been changed.
3. The columns I have set to display on the client side do not show up on
the server copy.
4. The % Work column is not editable.

I originally this was a master/sub project which I combined before
importing. Also, I tried importing into both enterprise and non-enterprise
server.

Any suggestions? Very annoying!
