Usually restarting fixes this but is there a way to prevent it? I'm using
OneNote 2007 on an XP
Ps : I notice that when this occurs that Onenote does not appear in the
system tray as it usually does, even though I have opened Onenote from the
start menu

If the OneNote icon disappears from the system tray you can get it back
if you boot up OneNote, go into Tools->Options->Other, uncheck "Place
OneNote icon...", click ok, then go back and check it again.

To find out why it's disappearing, could you go into the application
logs (start->control panel->administrative tools->event viewer) to see
if there is an error event logged around the time that the icon
disappears? If there is, could you find the event from the "windows
error reporting service" right after it, and post the bucket number from
the details you get if you doubleclick the info event?
