Screwed Up Page Numbering

Yesterday I was printing a 300 page document where there was a
requirement of printing on both sides. I ran it through once (odd
number pages), flipped it, and ran it through again (even number
pages) and when I checked the document, about 20 pages (middle of the
document) were totally screwed up, in that the numbers on the second
run were way out of sync. Is this likely Word? Or the printer? I've
never had this happen before, but it was like the damn computer got
confused. (There was no duplication of numbers; all the screw-ups were
within the range of the 20 pages.)

Does the document have different sections in it? We recently found that to
print sections, it had to be done a bit differently.

Yes, it has; each chapter is a different section so as to not have the
page number showing.
