When I try to connect to the server via Project 2003 Pro I am prompted to
trust the server. Two questions here. Isn't there a way to keep this from
happening and when I do tell it to trust the server it says that I have to
add it to the trusted sites in IE security. When I try I can't because
somehow this install was set up as an http instead of an https site. Can I
convert my local website to an https and then change the connection for
Project to an https?

First, if you allow Project Pro to do this for you, you won't have to fool
with IE security settings directly (assuming you have Admin rights to your
computer).

But, to do it in IE, notice that the trusted sites dialog box has a checkbox
that you can uncheck to allow http sites to be trusted.

Are you saying that when you tried to connect with PPro, and got the trusted
server message, you clicked on the highlighted text to make PServer trusted,
but it did not work? If so, exactly what happened?

Again, if you do not have Admin rights to your computer, you will need to
have an Administrator temporarily give you this permission so that you can
set PServer as a trusted site.

It is normal and correct to have PServer set up as http.
