I am wondering which is the best central place to point
our in-house programmers: SharePoint or PWA.

I have placed a link on the SharePoint homepage to PWA,
is there a way to link PWA to SharePoint?

Create a link as well. If it is to an exact subweb, just
use that URL and place several links.
