If a project manager clicks File - Open in Microsoft Project Professional,
selects a project, and then clicks the Delete button in the upper right
corner of the dialog, the system deletes the project from the Project Server
database, but does not delete its corresponding SharePoint subweb. This
leaves an "orphaned" subweb with Risks, Issues, and Documents in the
SharePoint database.

If a Project Server administrator deletes a project using the Clean Up
Project Server Database page in PWA, he/she is given the option to delete
both the project AND its corresponding SharePoint subweb, or to delete the
project only and leave the subweb. Hope this helps.
