still search problems

I'm running project server 2007 on top of windows sharepoint services
3.0. I've got seperate web, application and database servers. I've
published a single website under http://servername.domain/pwa

Everything seems to be doing what it should be. However, when I enter
some text and hit search I'm looking at:

The site http://ibms.mydomain.com/PWA/ could not be found in the Web
application SPWebApplication Name=SharePoint - 80
Parent=SPWebService.

After some heavy googling I've discovered http://support.microsoft.com/kb/936914
which suggests:

RESOLUTION
To resolve this issue, create a site collection at the root of the Web
application.

OK, fine but what I haven't been able to figure out is how to get a
site collection at the root of the web application. I have managed to
create a site there but it seems to have no relationship whatsoever
with the "real" project web access site.

So, I'm probably being thick here but help, please!?
