Stop FP from Stipping BANNER and FOOTER

Excuse this newbie question but; how can I stop FP from ripping off the
Banner and footer of each page I import. Even if I open a single html file
from the desktop the footers and header are stripped off.
I tried telling it to preserve the HTML (in TOOLS) but it doesn't do it.
(infact, not only does it not preserve the HTML it moves my PHP code around
too.)
