That's right. The "Header" is not ON the page in the file, so it cannot
have a page number. So the Table of Contents Generator does not look there.
Do the job the other way around: put a Heading on the page, then use a
StyleRef field to copy its text into the header. Look up "StyleRef" in the
Help to see how.
In a document, the "Running Header" is not part of the main text story of
the document. All of the headers and footers are collected in a table at
the end of the file. Word sends a set along with each page break when the
file is on its way to the printer. It fakes this on the way to the screen
when it displays the document.
But the reason your header text doesn't appear in the TOC is that there's no
such thing on the "page" in the document.
There's no such thing as a "page" in a Word Document either, but that's the
subject of a different bed-time story

I need to generate a table of contents for text that is in the header
of each section. It is all the same custom style, but it doesn't show
up when I make the TOC.
