I use Turbine Video Encoder and it works fine for me
- the documentation with it is pretty clear and the results quite good
(just don't try to make the flash larger than the original .mov size)

Once you generate your Flash file (outside of FP) you need to File Import it into FP and add it to your page using say the Jimco
