Website Mapping Question

I'm trying to map out our current intranet website so that we can plan out
new additions and/or changes..

But we have a side menu and top menu which is duplicated on all pages which
gets picked up on the scan.. which in turn ends up replicating over and over
on the created chart, thus never actually getting to the content of the
actual pages.

Is there there a way I can flag either in the pages themselves or in Visio
to only read the menu once so that I can map out the website?
